When Isshiki was about to defeat Naruto, Kurama knew there was only one way left to win: Baryon Mode. But he also knew that if Naruto learned that only Kurama would die, he would never agree to use it. Naruto had spent his whole life protecting the people he cared about, and by then, Kurama was Naruto's best friend. So, Kurama lied to Naruto that both of them would die. It wasn't because he wanted to trick Naruto; he did it because he wanted Naruto to save his family and the entire Hidden Leaf. In reality, Baryon Mode burns the chakra of both Naruto and Kurama like fuel. But Kurama is a being made entirely of chakra, while Naruto is a human with a physical body. Once Kurama's chakra was completely used up, his existence faded away forever. Naruto, however, still had his human body, and over time, his own chakra could naturally recover. Normally, a Jinchuriki dies when a Tailed Beast is ripped out by force, but Kurama wasn't extracted; his chakra simply disappeared.
